We will take a look at the out-of-order library list in Shelving Library/Location. This appears to be a defect--in the future you can report these to Support directly if you'd like.
Regarding hiding libraries, you can scope your user roles to the relevant ordering library/libraries and it will only show libraries and locations that that ordering library has "Acquire For" relationships with. Fairly old post and this might already been known now by the creator but just putting this here incase someone like me comes across this while googling to try and work out how to refresh the report and return to the prompts.
If you refresh the browser (F5, or the browsers refresh button, re hit enter on the URL) you will leave the results and return to the prompts, where as the refresh button within the page just refreshes the results.
I think the idea of a reprompt button that will keep the filters you previously set is a good one as you may only want to adjust them or see what you did incorrectly and will probably also just remove a bit of the confusion for users.

I actually did lodge a ticket for this before submitting this idea and was told that I should add it to the ideas exchange in response, case number: 06323191.
There was also more detail in that ticket on why we would want to hide a library. We didn't want to include the library we use for eResources, we have a library set up that isn't a physical library so there is no shelving location. We would still need the scope to order for that library when purchasing eResources.
